According to Official Guinness Records,

The most overwater villas at a single resort is 522, achieved by the Lexis Hibiscus Port Dickson (Malaysia), Malaysia, as verified in research published on 14 October 2016.The research considered all resorts containing villas over salt or fresh water. At Lexis Port Dickson, nearly all of the holiday villas are situated above their own private swimming pool.
